Battery polarity reversed

I originally took the truck for a valve seal job, I was getting the smoke at startup; however the battery died and somebody at the shop charged the battery in reverse, which changed the polarity then continued to start the truck. The shop owner called me and said I needed a new starter because the one I have is not starting the truck, I said “Newer than the one you installed 3 months ago?” he then said he would get a replacement.
Two days later, he said the car is still not starting; I left work early and drove down to the shop. I got in the truck attempted to roll down the windows and they went up, I tried to roll up the windows and they went down. I then went to the bed where the battery is and saw that they had a portable charger red cable hooked up to the negative battery terminal. I calmly told him this is the problem and from the odor emanating from the cabin you will need a new ECM and eeprom, I already had and ECM so I called SM and they sent me a new eeprom. They have replaced the ECM and eeprom which was fried, the truck starts but it does not want to go over 3k, will not boost, sporadic idle, runs rich, check engine light on, what else should I have them change?

Shouldn't have hurt the coil but ign module? Is the alternator working? They don't like being hooked up backwards. If it's not making any voltage (14v +) then the truck is trying to run on low voltage. Hopefully they replaced the bat also.

I believe the alternator is fine because it was disconnected, from what I saw the damage happened while they were adjusting the valves and not all the electronics were connected. As soon as he is done I'm taking her to a new shop and for a thorough exam.

So days go by, then they called you in, and they still hadn't figured out that they charged the battery backwards? WOW! It happens, (had a customer tow their van into me for just that reason) but Dave is right, that's a real Rookie mistake.

What happens @ 3000 RPM? Does it cut out, or just starve? Hesitate? I'd be looking at an ign. module or maybe a MAP sensor. Both have some sensitive electronics.

It does not cut out, it hesitates then goes, so it could be the map. Thanks, I'll have them look into it.
